Other than Juan Diego, are there any Saints who were in South America in the 16th century?
It seems like some of those missionaries who went in right after Cortez must have been Saints, but I can't come up with anyone in particular.

Stories From the Americas by Frank Henius (oop) fits your setting but not necessarily your period...but I thought I'd include it anyway just in case. It's a lovely book and contains a beautiful version of the story of Our Lady of Altagracia (Our Holy Lady of Good Grace - Dominican Republic).

Another South American saint who lived during the 16th century was St. Turibius of Mongrovejo.

It sounds like you are seeking maybe general saints of the "New World" from that century. You mentioned wanting South American Saints but since you mentioned St. Juan Diego I'm assuming you also are interested in any Mexican, Central American and Caribbean saints as well, since he is a Mexican saint.
I've included some early 17th century saints as there are some that straddle the century and it give a few more to choose from in that colonization period. So in addition to those mentioned, I've added:

Then there is a group of native Mexican priests and Spanish priests who had also served in Mexico who actually died in Japan as missionaries - Martyrs of Japan in 1597. Martyrs of Japan including St. Felipe de jesus de las Casas, St. Pedro Baptist Blasguez, and others
The Saints of North America (O'Malley) book indicates the Bishop Juan Zumarraga (bishop of St. Juan Diego) is a Servant of God.
